Logic was dead the moment you brought religion into this. If religion were the main factor, India wouldn’t have maintained strong relations with Bangladesh for decades, despite both countries having different political and strategic interests. excluding the recent bad relationship due to several other factors.

India-Pakistan tensions are also fundamentally a diplomatic and geopolitical issue, involving borders, security, terrorism, and many other factors. Reducing all of that to religion oversimplifies a much more complicated relationship.

There is no evidence India has bad relations with any country due to religion. Moreover, having good relationships with most of the Muslim countries and others.

So shall it be assumed that Indian sentiments do not correspond with actions of the Indian government?

What has these relations to do with question of Muslims in India? Do you want these relations to be reflective of communal health of India?

If religion were the only issue, the situation would look far more like countries facing prolonged sectarian conflicts.

It’s not just India. Pakistan has had serious border and diplomatic issues with Afghanistan and Iran as well, and it has also settled territorial matters with China. Every country has disputes with its neighbours. So blaming one country as if it’s uniquely responsible ignores the bigger regional picture.
