I dare say comparing the damage on the Haifa refinery against this, Israel got the upper hand in the exchange.

It's an oil depo. It burns quite well for the visuals. A refinery is of more strategic value. And don't forget that this video is from a much closer distance.

It seems for a lot of those missiles, even if they are intercepted, the warheads carry on and explode on the ground.. So an intercept does not mean the warhead is destroyed given how much momentum they have.
